i use frontline on my dogs (it is a serum available from the vet that you put on the dogs shoulder blades once a month). it works pretty well, though if you give the dogs too many baths over the course of the month i think it becomes less effective. i've also gotten a pill from the vet called capstar (i think there is another one called sentinel, though you ought to check on this), that you basically give to your pet and it kills all fleas on them within 4 hours. with bad infestations, i will give the dogs this pill, put them outside, clean like mad, then bring them in for a bath to get rid of the fleas. i typically don't have a problem afterwards.
i don't use the flea sprays, collars, shampoos, etc. those things tend to be really harsh and irritating to dogs' skin.
i will tell you, since you asked for natural remedies, what a neighbor of mine has done. he has made tonics that contain eucalyptus, rosemary, and lemon oils to use as a spray for his dog before he takes the dog to heavily wooded areas where there might be fleas. the drawback to this is that you have to bathe (or at least wipe down well) the dogs upon returning home so it doesn't get the oil residue everywhere. for the home, he used something called diachotomous earth (not sure if i spelled that right, but a good health store should carry it) sprinkled around the soft surfaces.
i will tell you that this neighbor recently had a particularly bad infestation and none of his natural remedies worked. he did his research and when he found that the frontline medicine is not toxic, he used that not only to clear up the infestation, but also uses it to this day. and this coming from a guy who is staunchly homeopathic. so, i guess i would suggest giving it a try.
in the meantime, good luck. flea infestations suck, to be sure. here's to hoping you and your pooch get some relief soon!
